The rulebook states you receive a number of command points equal to the number of mecha you have and the amount of leadership. When I total up command points for the introductory scenarios, the commands points are way in favor for the zen.
Can someone help clarify this for me?

That's correct. Even with them having way more CP, its not a problem. They die faster, so having extra CP to spend helps even them out a little bit. It's highly unlikely you'll have a game where the CP are even on both sides (assuming UEDF vs Zentraedi)
In the intro scenarios the Zentraedi also do NOT have "Life is Cheap". When you play a normal game where all the regults have Life is Cheap, they don't generate CP. They'll get them all from the Glaugs and Recon pods (for the most part).

In terms of wave 1 minis, Zentraedi get CP from Glaugs (5 per), Recon pods (3 per), Recovery pods (1 per), and Artillery pods (1 per). Standard Regults do not generate CP EXCEPT in the Intro scenarios.

Might explain why your Zens get a huge amount of command points.
