So i have been searching for a few answers and have yet to find them. So i guess its time to dig myself out from under this rock and be social and ask! :-)
When creating an army, once you select your core squad there are the options along the bottom. On the Valk squad 3 of those options are mlop, LRM and Gbomb. From the way i read it it sounds ilke if i take one of those options ALL missile hardpoints are changed into whatever i have chosen. That being said, why am i seeing people building them with, for example, 2 bombs 2 standard missile per fighter. Am i missing something here?

I built mine with a mix of missles just to make them visually different.
You are correct in how the built in upgrades work. Also remember that if you add any support Valks or a 1S the same options must be purchased as well.

Another question. If you take special characters, does that count as a special upgrade, or is it just a add ___ points to the squad and poof you have Ben.

Special characters do NOT use your 'Special' card slot, only Special Force Cards (like VF-1S, or Destroid upgrade) use the Special option for your unit.
And yeah, people use a mix of missiles on their builds just because it looks cool, that's what I do. Each squad has a different loadout.
